TAGNN: topology-aware graph neural network framework for link prediction

Introducing TAGNN, a novel Topology-Aware Graph Neural Network framework designed to overcome critical limitations in traditional GNN-based link prediction. By intelligently processing topological information and leveraging a Reinforced Structural Transformer, TAGNN achieves state-of-the-art accuracy and superior computational efficiency for predicting missing links across diverse graph structures.

Executive Impact

Link prediction, a cornerstone task in graph machine learning, has seen significant advancements with Graph Neural Networks (GNNs). However, conventional GNNs face inherent challenges: their restricted receptive fields limit long-range structural understanding, a node-centric paradigm often misaligns with link-centric objectives, and extraneous neighborhood node features can introduce detrimental noise. This paper presents TAGNN, a Topology-Aware Graph Neural Network framework that innovates across two critical dimensions. Firstly, it discards potentially interfering neighborhood node attributes, focusing exclusively on topological information encoded via Double-Radius Node Labeling (DRNL). This allows the model to precisely fit neighborhood topology. Secondly, TAGNN incorporates a Reinforced Structural Transformer (RST) module, featuring a Reinforced Structural Attention (RSA) mechanism. RSA extracts and integrates structural correlation features, such as shortest path distance and Adamic-Adar index, directly modeling pairwise relationships. By confining attention strictly to target node pairs, RSA mitigates noise from non-target nodes and significantly reduces computational complexity from quadratic to linear. Extensive experiments across six benchmark datasets—including ogbl-ppa, ogbl-citation2, and Pubmed—demonstrate TAGNN’s superior performance, achieving top ranks and notable computational efficiency gains (10-16x over Transformer baselines). Ablation studies further validate the efficacy of its unique design choices, particularly the neighbor feature removal strategy and the RST module.

Computational Efficiency

GNNs suffer from restricted receptive fields, limiting their ability to capture long-range structural information. The node-centric paradigm of GNNs often mismatches link-centric tasks, leading to information loss. Furthermore, neighborhood node features can introduce task-irrelevant noise, degrading prediction accuracy. These issues make traditional GNNs suboptimal for complex link prediction scenarios where structural correlations are paramount.

TAGNN introduces two key innovations. First, it employs Double-Radius Node Labeling (DRNL) during neighborhood structure encoding, discarding noisy node attributes and retaining only topological information to focus on relevant structural patterns. Second, the Reinforced Structural Transformer (RST) module directly models pairwise relationships, leveraging topological heuristics and confining attention to target node pairs. This dual approach compensates for GNN limitations and enhances long-range structural perception.

Traditional Transformers suffer from quadratic computational complexity, making them impractical for large-scale graphs. TAGNN's Reinforced Structural Attention (RSA) mechanism addresses this by strictly limiting attention computation to target node pairs. This innovation reduces complexity from quadratic to linear, enabling TAGNN to achieve a 10-16x computational efficiency gain and significant improvements in training and inference throughput without compromising accuracy, making it well-suited for large-scale datasets.

Addressing Core Challenges with TAGNN

Challenge TAGNN Solution
GNNs' limited receptive fields hinder long-range structural perception.
  • RST module directly models pairwise relationships for long-range structure, integrating topological heuristics.
Node-centric GNNs lead to information loss in link-centric tasks.
  • Neighborhood structure encoding discards node attributes, focusing on DRNL topological information.
Neighbor node features introduce task-irrelevant noise.
  • DRNL encoding and RSA confine attention to target node pairs, suppressing noise.
Traditional Transformers have high (quadratic) computational complexity.
  • RSA restricts attention to target node pairs, achieving linear complexity and significant efficiency gains.

Eliminating Noise for Precise Link Prediction

Consider the task of predicting paper collaborators. Traditional GNNs might incorporate irrelevant attributes like journal names or DOI numbers, which add noise and dilute the true signal. TAGNN addresses this by explicitly discarding extraneous neighborhood node attributes during encoding. Instead, it focuses purely on the underlying topological structure, such as co-authorship patterns, ensuring that the model learns only the most salient features for accurate link prediction. This strategic noise suppression significantly enhances predictive performance, as demonstrated on datasets like Pubmed.
